Can you recover Certificates for a profile if you only deleted the profile registry key but not the profile folders?

I am an administrator for a Server domain environment. Sometimes we have to do what we call rebuild a profile to get a program to work for a user. I only delete the registry entry for a profile on the local computer but not the profile folders on the local computer. I only rename the profile folder from say folder name aaa and change profile folder to aaa.old. Then when user signs in with his or her smart card / yubkey, It checks in with the domain server verifying the matching user account and then it creates a new registry profile entry from the yubikey smartcard for their profile on the
